YES! You are fine! This threw me for a loop also when I rebuilt my first G6 engine. You can line them all back up again, but it takes like 50 or so revolutions to do so!!
Do not worry, this is normal. The main thing is, that you have NO interference (Piston-to-Valve interference) when rolling the engine over by hand. I will remove all of the spark plugs also when checking for interference.......gives you a better feel of the motor when you are not fighting any compression.
